This happens becauseSDK's default is to automatically compile the project when project files change. When the board support package (BSP) changes, SDK will rebuild the files. A change in this case is when a clean command happens. The clean will remove the BSP files and the automatic rebuild will recreate them. To disable automatic rebuild:
- De-select the Project > Build Automatically pull down menu in SDK.
